abstract Devices and methods for analyzing single molecules and performing nucleic acid sequencing. The device includes an assay chip comprising a plurality of pixels having sample wells configured to receive a sample that emits emission energy when excited; at least one element for guiding the emission energy in a specific direction; and a light path along which the emitted energy travels from the sample well to the sensor. The device also includes a device that interfaces with the assay chip. The instrument includes an excitation light source for exciting a sample in each sample well; A plurality of sensors corresponding to the sample wells. Each sensor is capable of detecting emission energy from a sample in a respective sample well. The instrument includes at least one optical element that directs the emitted energy from each sample well toward a respective one of the plurality of sensors.
