PROBLEM TO BE SOLVED: To provide an apparatus and a method for analyzing a single molecule and performing nucleic acid sequencing. The apparatus can include an assay chip, the assay chip including a plurality of pixels, the plurality of pixels being sample wells configured to receive a sample, The sample, when excited, emits emission energy, a sample well, at least one element for directing the emission energy in a particular direction, an optical path, and an emission path along the optical path. An optical path through which energy travels from the sample well towards the sensor. The device also includes equipment that interfaces to the assay chip. The instrument includes an excitation light source for exciting the sample in each sample well and a plurality of sensors corresponding to the sample well. Each sensor is capable of detecting emission energy from the sample in each sample well.
