A method for preparing a cell-binding agent / drug conjugate composition is provided. A method of preparing a purified conjugate in solution, wherein the conjugate comprises an effector molecule or reporter molecule linked to a cell binding agent, the method comprising: (a) an effector molecule or reporter Preparing an unpurified first mixture comprising an effector molecule or reporter molecule having a linked linker by contacting the molecule with a bifunctional linker reagent and covalently attaching the linker to the effector molecule or reporter molecule; (B) reacting the unpurified first mixture with a cell binding agent to prepare a second mixture by conjugating the cell binding agent to an effector molecule or reporter molecule having a linker attached thereto; (C) tangential flow filtration, dialysis, gel filtration, adsorption chromatography, selective precipitation of the second mixture.
