An object of the present invention is to provide a method for identifying a sugar chain binding site of a glycopeptide, which identifies an amino acid residue to which a sugar chain is bound in a glycoprotein with high efficiency and high accuracy. A sugar chain-binding amino acid site of a glycopeptide mixture is identified by giving a mass difference to the sugar chain-binding amino acid site of the crude glycopeptide mixture and performing mass spectrometry to identify the sugar chain-binding amino acid as a mass mutation site. Method. Further, in the above method, a sugar chain is cleaved into a sugar chain-binding amino acid site of the glycopeptide, and a stable isotope is introduced. Alternatively, it is preferable to cleave the sugar chain at the sugar chain-binding amino acid site of the glycopeptide and introduce a modifying group to identify the site as a mass mutation site.
