abstract The present invention relates to a system and method for analyzing single molecules and performing nucleic acid sequencing. The integrated device includes a plurality of pixels having a sample well configured to receive a sample that emits radiation when excited. The integrated device includes at least one waveguide configured to propagate excitation energy from a region of the integrated device for coupling with an excitation energy source to a sample well. A pixel may also include at least one element for directing emitted energy toward a sensor within the pixel. The system also includes instruments connected to the integrated device. The apparatus may include an excitation energy source for providing excitation energy to the integrated device by being coupled to an excitation energy coupling region of the integrated device. The sample can be marked using one of the markers differentiated by the temporal parameter of the emitted energy, and the configuration of the sensor inside a pixel can allow detection of the temporal parameter associated with the marker marking the sample.
