abstract | Methods are described that can distinguish between specific and non-specific amplification products and which may be quicker, cheaper and/or more convenient to use than existing methods, particularly in relation to high-throughput applications. Small molecules, for example high-pH buffers, are added to the post-amplification reaction before determining the presence/absence or quantity of double-stranded nucleic acid present. The problem of background fluorescence caused by short but abundant non-specific amplification products and by excess reactants of the amplification reaction is thereby addressed. Identification of the amplicon (specific amplification product) by a single fluorescence reading step, which may readily be automated, is achieved. The methods may be particularly suitable for use with ARMS-PCR methods for SNP typing, in particular HLA typing. The method may be useful for identifying numerous sequence polymorphisms, such as those within the DR locus of HLA Class II. The small molecules may increase the pH in the sample to at least 11 or less than about 5 and/or may destabilise double stranded DNA. |
