Described is a method of producing a sequencing library containing nucleic acids from multiple separate nuclei or cells, involving: obtaining a plurality of recovered nuclei or cells in primary sets of compartments, where each compartment contains a subpopulation of recovered nuclei or cells, and where nuclei or cells contain nucleic acid fragments; introducing a linear amplification mediator into cells or nuclei; amplification of nucleic acid fragments by linear amplification; treating each subpopulation of nuclei or cells to obtain indexed nuclei or cells, where the treatment involves adding to nucleic acid fragments present in isolated nuclei or cells a first compartment-specific index sequence for producing indexed nucleic acids present in isolated nuclei or cells, where the treatment involves ligating, primer lengthening, hybridisation, amplification or transposition; combining indexed nuclei or cells to produce combined indexed nuclei or cells, thereby obtaining a library for sequencing from multiple nuclei or cells. n EFFECT: invention extends range of sequencing methods. n 19 cl, 9 tbl, 2 ex, 23 dwg
