abstract Provided herein are systems and methods for identifying splice variants. Techniques of the invention include determining one or more sample splice junctions from a plurality of RNA sequence reads from a single biological sample, searching for a set of baseline splice junctions determined from a plurality of healthy RNA samples, and one or more samples. Comparing the splice junction to a set of baseline splice junctions to identify one or more filtered sample splice junctions that include sample splice junctions that do not overlap the baseline splice junction, wherein the one or more filtered sample splices The junction is a candidate oncogenic event.
