abstract The present disclosure relates to tyrosine residues that are particularly advantageous for quantifying AXL proteins directly in biological samples immobilized in formalin by methods of selective-reaction monitoring (SRM) mass spectroscopy, or by methods of multi-reaction monitoring (MRM) - from the protein kinase receptor UFO protein (AXL), specific peptides, and the ionization characteristics of the peptides. Such a biological sample is chemically preserved and fixed, wherein the biological sample is immobilized on a formalin-fixed tissue / cell, a formalin-fixed / paraffin embedded tissue (FFPE) tissue / cell, a FFPE tissue block, &Lt; / RTI &gt; and / or tissue cultured cells embedded in paraffin, with formaldehyde-treated tissues and cells containing agonist / fixative. Protein samples are prepared from the biological samples using liquid tissue reagents and protocols, and AXL proteins are quantified in liquid tissue samples by the method of SRM / MRM mass spectrometry by quantifying at least one of the described peptides in a protein sample. If these peptides are present in a modified or unmodified form, these peptides can be quantified. An example of a modified form of the AXL peptide is phosphorylation of the tyrosine, threonine, serine, and / or other amino acid residues in the peptide sequence.
