A system and method are provided for fabricating lithium-ion batteries using thin film deposition processes to form three-dimensional structures. In one embodiment, an anode structure is provided that is used to form an energy storage device. The anode structure includes a conductive substrate, a plurality of conductive microstructures formed on the substrate, a passivation film formed on the conductive microstructures, and an insulating separator layer formed on the conductive microstructures, wherein the conductive microstructures form columnar protrusions.
