The methods and apparatus disclosed herein relate to nucleic acid sequencing by enhanced Raman spectroscopy. In one particular embodiment of the invention, the nucleotides are covalently attached to the Raman label prior to incorporation into the nucleic acid. In other embodiments, unlabeled nucleic acids are used. Exonuclease treatment of nucleic acids liberates labeled or unlabeled nucleotides detected by Raman spectroscopy. In an alternative embodiment of the invention, nucleic acids liberated from nucleotides by exonuclease treatment are covalently crosslinked to nanoparticles, surface enhanced Raman spectroscopy (SERS), surface enhanced resonance Raman spectroscopy (SERRS), and / Or by coherent anti-stroke Raman spectroscopy (CARS).
