abstract An object of the present invention is to provide a biomaterial quantification method, an image processing apparatus and a program capable of effectively suppressing the influence of autofluorescence and quantitatively evaluating the expression of a biomaterial in a tissue specimen. An input step of inputting a first fluorescence image in which the expression of the biological substance is represented by a fluorescence bright spot, which is obtained by imaging a tissue sample stained with a single or a plurality of kinds of biological substances, and a first fluorescence image. The first conversion step of converting from real space to frequency space, the extraction step of extracting an image of only frequency components higher than a predetermined frequency from the image of frequency space, and the image of the frequency component extracted by the extraction step are extracted. It includes a second conversion step of converting to a real space to generate a second fluorescence image, and a quantification step of quantifying the biological substance based on the fluorescence bright spot region in the second fluorescence image.
