abstract Systems and methods for analyzing multiple biological specimens in an automated manner using multiple fluorescent reagents are described. The system can include two optical systems, a fluorescence imaging system and an optical quenching system. These two systems can be placed laterally next to each other, generally just below one of the wells of the microtiter plate containing the specimens. The biological specimen contained therein can be stained using a series of fluorescent reagents, with fluorescence quenching between the stains. By accurately positioning the sample relative to the imaging system, the sample can be imaged while sequentially applying multiple reagents.
