abstract The present invention provides methods, reagents and kits for amplifying polynucleotide sequences of interest in a multiplex fashion. The present invention provides methods, reagents and kits for performing various assays suitable for analyzing polynucleotides or samples. The various assays include amplification steps that are performed in a multiplex fashion. Also provided are methods for analyzing and improving the efficiency of amplification and methods for performing gene expression analysis. According to one of the methods of the present invention, one or more polynucleotides are amplified using a plurality of amplification primer pairs or sets, each of the plurality of amplification primer pairs or sets being a separate polynucleotide sequence of interest.
