PROBLEM TO BE SOLVED: To provide a highly durable fuel cell desulfurization system capable of maintaining a desired desulfurization performance for a longer period even when a hydrocarbon fuel containing a desulfurization agent poison is supplied, a hydrogen production system, and To provide a fuel cell system and a hydrocarbon-based fuel desulfurization method. A desulfurization system for a fuel cell according to the present invention includes a desulfurization section for removing a sulfur compound from a circulating hydrocarbon fuel containing a sulfur compound, and the desulfurization section carries active metals at different concentrations. The desulfurizing agent is composed of a plurality of zeolites, and the plurality of zeolites are arranged in the order of increasing the active metal concentration from the upstream side toward the downstream side in the flow direction of the hydrocarbon fuel.
