An automated analyzer for performing multiple nucleic acid assays simultaneously. An automated analyzer for performing multiple diagnostic assays simultaneously includes multiple stations where individual aspects of the assay are performed on a fluid sample contained within a sample reservoir. The analyzer includes a station for automatically preparing a sample, incubating the sample, preforming an analyte isolation procedure, confirming the presence of the target analyte, and analyzing the amount of the target analyte. The automatic container transfer system moves the sample tank from one station to the next. Methods for performing automated diagnostic assays include automated processes for isolating and amplifying analytes of interest, and in one embodiment, methods for real-time monitoring of the amplification process.
