abstract | The present invention, in one aspect, is a method for analyzing the frequency of interaction of a target nucleotide sequence with one or more nucleotide sequences of interest (eg, one or more genomic loci), comprising: Preparing a sample of cross-linked DNA; (b) digesting the cross-linked DNA with a primary restriction enzyme; (c) ligating the cross-linked nucleotide sequence; (d) reversing the cross-link; and (e) optionally. Digesting the nucleotide sequence with a secondary restriction enzyme, and (f) optionally, converting one or more DNA sequences of known nucleotide composition into available secondary restriction enzymes adjacent to the one or more nucleotide sequences of interest One or more nucleotides of interest using at least two oligonucleotide primers linked to the digestion site and (g) each primer hybridizing to a DNA sequence adjacent to the nucleotide sequence of interest Amplifying the sequence, (h) the amplified sequences hybridized to an array, to a method comprising the step of determining the frequency of interaction between (i) the DNA sequence. |
