abstract The present teachings relate to methods, compositions and kits for detecting one or more target polynucleotide sequences in a sample. In some embodiments of the present teachings, a probe hybridizes to a complementary target polynucleotide and ligates to form a ligation product. Some embodiments of the present teachings include a positive assay control probe that provides information regarding the occurrence of specific ligation in a complex ligation assay mixture. In some embodiments of the present teachings, a negative assay control probe is provided that provides information regarding the occurrence of non-specific ligation in a complex ligation assay mixture. In some embodiments of the present teachings, two separate signals are generated from a monomorphic target polynucleotide sequence.
