abstract The methods and devices disclosed herein are useful for nucleotide, nucleoside, and base detection, and nucleic acid sequencing. The method involves the detection of nucleotides, nucleosides, or bases using surface enhanced Raman spectroscopy (SERS) or surface enhanced coherent anti-Stokes Raman spectroscopy (SECARS). Detection can be part of a nucleic acid sequencing reaction that detects deoxynucleotide triphosphate incorporation during a nucleic acid polymerization reaction, such as a nucleic acid sequencing reaction. The nucleic acid sequence of the synthesized nascent strand and the complementary sequence of the template strand can be determined by following the order of nucleotide incorporation during the polymerization reaction. Methods are provided for enhancing the SERS signal of nucleotides or nucleosides by cleaving the base from the sugar moiety. Further provided are methods for detecting single base repeats.
