PROBLEM TO BE SOLVED: To disclose a method for identifying a post-translationally modified protein. The method comprises mass analyzing peptide ions and subsequently subtracting an increase known to depend on one or more important modifications from the mass determined for the peptide ions. Including. The value obtained represents the mass that the peptide would have had if the protein from which it was derived was not modified, which is subsequently used for searches against the peptide databank. Selection of peptides with both exact mass or mass-to-charge ratio (within user-specific tolerances) forms a short list of possible peptides, which further includes at least one user-selected Support important modifications.
