abstract (57) [Summary]nThe present invention provides a method for rapidly, economically and efficiently sequencing and analyzing nucleobase-containing sequences in a fluid medium using the laser-induced fluorescence of an antisense probe. The probe can have a low negative charge anion backbone. Suitable probes can include a methylphosphonate backbone. When the hybridization complex and the unhybridized probe are separated before detection, the fluorescence intensity of the fluid test medium is inversely proportional to the number of mismatches between the probe and the target. When the hybridization complex and unhybridized probe are not separated prior to detection, the fluorescence intensity of the fluid test medium is inversely proportional to the hybridization efficiency of the probe with respect to the target sequence, and is proportional to the number of mismatches between the probe and target. Using this method, accessible regions in the folded nucleobase-containing sequence can be identified, the number of mismatched pairs in the hybridization complex determined, and genomic mapped.
