abstract A method of preparing a template nucleic acid library to obtain sequence information from a target nucleic acid, said method comprising: (a) compartmentalizing the target nucleic acid into a plurality of first containers by providing each first container with an amount of target nucleic acid greater than about one or more haploid equivalents of the target nucleic acid; (b) providing a first index to the target nucleic acid of each first container, wherein the first index provided to the target nucleic acid of each first container is different, wherein the step comprises contacting the target nucleic acid with a plurality of transposomes , each transposome comprising a first transposon sequence comprising a first index, a second transposon sequence not contiguous to said first transposon sequence, and a transposase associated with the first transposon sequence and the second transposon sequence under conditions such that at minus some of the transposon sequences are inserted into the target nucleic acid, thereby obtaining a plurality of first indexed template nucleic acids; (c) combine the first indexed template nucleic acids; (d) compartmentalize the first template nucleic acids indexed in a plurality of second containers; and (e) providing a second index to the first indexed template nucleic acids of each second container, wherein the second index provided to the first indexed template nucleic acids of each second container is different, thereby obtaining a plurality of second nucleic acids. indexed mold.
