abstract A method for determining spatial patterns of abundance or activity or both of multiple nucleic acid targets at multiple sites in a sample, comprising the following steps: providing a sample attached to a support; administer oligonucleotide probes for multiple nucleic acid targets to the multiple sites in the sample; allow oligonucleotide probes to hybridize with nucleic acid targets; wash the non-hybridized oligonucleotide probes of the sample; administering coding agents to locations of the multiple sites in the sample according to a known spatial pattern, wherein at least two coding agents are administered to each of the multiple sites and the combination of the coding agents administered to each site is different; coupling the coding agents to the oligonucleotide probes hybridized to the nucleic acid targets to form encoded probes; determine all or part of a sequence of the coded probes; and associate the abundance or activity or both of the multiple biological targets with the locations of multiple sites in the sample.
