abstract Methods and systems for reducing amplification bias and formation of primer dimers in amplification reactions and for amplifying a plurality of target polynucleotides from a sample in a single reaction and sequencing said target polynucleotides, wherein the samples may comprise forensic samples and wherein the target polynucleotides may include informational markers of ancestry or identity, short tandem repeats (STRs), and single nucleotide polymorphisms (SNPs). Methods for determining an intercalation nucleotide sequence for disrupting the formation of primer dimers are further described, which methods may include: receiving a set of primer sequences; determining a plurality of candidate intercalants between an adapter sequence and a specific portion of the gene of the primer sequence, wherein the determined plurality of candidate intercalants comprise sequences that disrupt stable interactions between sequences of the primer sequence. set of primer sequences; prioritizing the candidate intercalants that satisfy a predefined threshold value of stable interactions in the extension sequences; and generating a set of hierarchical intercalators that satisfy the predefined threshold.
