abstract The invention discloses a codon optimization method for heterologous gene in vitro expression, which comprises the following steps: obtaining a nucleotide sequence of a host cell whole genome and an amino acid sequence of a whole proteome; taking the codon pairs as statistical objects, and counting the weight of each codon pair in the whole genome of the host cell; selecting a protein to be optimized, and constructing a one-way graph model with codons as nodes and a weight value between an upstream codon pair and a downstream codon pair as a line value; and obtaining the nucleotide sequence of the optimized gene according to a one-way graph model. The invention uses the whole genome and the whole proteome of a host cell as a sequence library, takes a codon pair as a statistical object, and obtains an optimal codon combination sequence by constructing a one-way graph model which takes the codon as a node and takes a weight value between an upstream codon pair and a downstream codon pair as a line value, thereby obtaining an optimized gene with an optimized nucleotide sequence, wherein the optimized gene can be efficiently expressed in vitro, and the expression quantity is obviously improved.
