Extracting total nucleic acids of microorganisms in a sample and constructing a high-throughput sequencing library; searching variation sites on the genome; screening high polymorphism sites through sliding translation, and designing multiple amplification primers at two sides of the candidate sites; separating single colony in the sample by using a solid culture medium and further purifying to obtain a single colony; extracting genome DNA of the colony, amplifying by using the primer designed in the step and sequencing; based on the sequencing results, the monoclonal colonies were typed and colonies with different genotypes were used as different races for subsequent studies. The method does not need to know the information such as the quantity, abundance and the like of the microspecies in the sample in advance, does not need the physiological and biochemical identification test required in the traditional screening process, can separate and culture all the microspecies in the sample only through high-throughput sequencing and amplification, and has simple and rapid process and standard flow.
